The one that is located in you shop/.htaccess along with the config.php

I copied the contents of my shop directory into my public_html directory. I changed the RewriteBase /shop/ in the .htaccess file to RewriteBase /. I removed /shop in the config file for DIR_BASE, HTTP_BASE, and HTTPS_BASE.

After doing that, the user gets prompted for a user name and password. So, I changed everything back until I can figure out what's wrong.

I can't find the file where I changed the paths for the categories so that I can take out the "shop."

Hope you've got answers for me. :-)

Sorry, I am not sure what you mean by user. Is this in admin or on the catalog pages.
If catalog, that would be customer. You would have to change it back so we can see what is happening if it is in the catalog.

Sorry, I do mean the customer and the catalog. Not admin.

I have changed changed everything back: the RewriteBase / in the .htaccess file. I removed /shop in the config file for DIR_BASE, HTTP_BASE, and HTTPS_BASE.

I have not removed the /shop directory yet because I can't find the file to change where the categories point to. So, the contents exist in two places: under public_html and under /shop.

In admin/configuration/settings/shop setup tab enable Use URL Alias, then retry to generate SEO.
